I'm stuck with the J6 Saga, I've finished everything and got the Hyperium Spaceship Key at the end but J6 is still telling me to go to the VR room and start chapter 2, I've tried on every server but it's not properly completing.

If something is bugging you could clear cache and exit the game before trying again. I'd recommend reading this page http://aqwwiki.wikidot.com/story:j6-s-saga. Read the lines between the wiki quest boxes on this page too not just the quests. Maybe you need to redo Anita's then Booger's alley quests and then do this "Defeat the Thug Minion when prompted, and watch the final cutscenes. This is the end of J6's saga." or a cutscene from the datadisk holodeck like the prologue.
