Is it me or are there not enough buildings to fill the spaces of a Skycastle with a fully upgraded Beanstalk? No matter how i look at it it seems to me there will remain 2 space open with nothing to put in them. Am i missing something?

All of the Mansion Estates and the Skycastle will have 2 slots left over even if you have bought everything you can place in that house. So yes, there will always be two slots open.

Interesting - didn't know we don't have enough buildings to fill all the space. That's slightly odd.
