There is no warning that your aux's upgrades will be reset. This is intended (quote from Mecha Mario):

This is because although i bought it at lowest level, I upgraded it to do the quests before 3D printing, thinking I will use it afterwards anyway so I will upgrade ti and use it.
I think this will prevent other people being disadvantaged because of no warning.
