This issue was reported a few months back, but it evidently wasn't acknowledged by the devs. The straightforward and easy (implementation-wise) solution would be to add a simple confirmation asking whether you would like to upgrade the bomb.
As for the accidental upgrade (which you spent varium on), you can try contacting the Help Team about it. Although they usually do not refund you for in-game transactions made by mistake, you might just be able to get a refund (of the 125 varium you spent on upgrading the bomb) considering this particular issue surfaced from the lack of recognition from the devs in terms of adding a confirmation to this feature which should have had it to begin with.
They might give you a refund, and if they do - it will most likely be as a one-time exception. You may use this contact form to get in touch with the Help Team who are better suited and tooled to assist you with this matter. Good luck!
