So yesterday I left my computer turned on all night doing the Lazy Quest from April Fools and accumulated a lot of money. So far so good. But in the morning when I pressed done I somehow ended up with less money than I previously had. Is this a bug? It kinda pissed me off. For reference my time zone is UCT +1.

Not a bug. LQ resets your caps to 90%.
If you had over 90% of your Gold cap, you would get negative Gold.

The easiest way to do it would be to not play on your character if you're going to use LQ on it later that day.

But you just have to start LQ before you hit 90% of your caps. You can check your caps on https://aq-char-info.firebaseapp.com/
