The blue dot in the timeline that shows you where to go is bugged. It's stuck on just chillin even though I've done it already and there's also one on the paladin badge even though I have that class fully trained. Another thing is that I can't use the primal skills for certain elements(water, fire, nature)) even though I have completed book 1

Blue dot is stuck on Just Chillin because Ravenloss saga hasn't continued after that, since Hero meets Secundus is very vague.

And you cannot use Fire/Water/Earth primals because in those storylines, you didn't get those orbs, so it is not a bug. Go to Book 3 Sunbreeze Grove and talk to Elysia to learn how to get the rest of the primal skills.

As Dratomos said, those are known issues/not bugs.

It's been 9 years since the orb saga ended. I feel like they should just add primal skills for those 3. I mean technically all the orbs were destroyed at the end of the saga.

You can get those 3 primal skills since they have been added to the game 6 years ago. As I said, they are obtainable from Elysia in Book 3. Choose "Grow Dragon" and you can grow your dragon even more powerful as it gets new attacks and equipment.

I realized that after but I forgot to edit the comment. It never occurred to me that you could go to sunbreeze grove in book 3.
