Hey WarMachine,
I hope this will shed some light onto your question. All weapons formats (Primary/Secondary/Aux) have Energy and Physical. How you use this to your advantage is up to you.
There is no 'better type' when it comes to the weapons themselves, but when it comes to builds, there is most definitely some that excel with physical/energy in different varieties.
The difference between physical and energy is as follows:
~Energy is directly impacted by the Stat known as Technology - Lower Tech = More Damage taken by Energy attacks
~Physical is directly impacted by the Stat known as Dexterity - Lower Dex = More Damage taken by Physical attacks
If you are struggling against builds with high Technology then you may want to tweak weapon choices (along with your build) to better prepare yourself for those, and vice versa for Dexterity.
Some typical options you will see are bounty hunters (since smoke lowers dexterity) using mostly physical items and Cyber hunters/Mages using energy weapons (since malfunction lowers technology).
If there is one thing that I would tell you before you start experimenting and all of that, I would say never use all of the same type. You should always have one unlike the other formats.
I.E. 1 energy/2 physical or 2 energy/1 physical in your weapon decisions
