Would it count as 25 enemies? Or is the only way to do it through the war waves?
Also, is there a place that keeps track ofthis?

The easiest way to track war waves is to open up your character page and check the current war. As for the question of the secret mission counting as 25 kills: I haven't tested it yet, but I doubt it would since it'd be way too easy and have too little impact on one's caps. If it counted, people would just do the secret mission instead of normal waves.

I checked, it appears that the humongous treasure chest at the end of the "Secret Mission" counts as one wave.

That makes sense. Technically, you only really "fought" one mob, so it counts only one mob.
